Abstract This document presents "The Omega Protocol," a unified clinical and nutritional regimen designed to operationalize the findings of the computational simulation study "The Dual-Vector Pathogenesis of Multiple Sclerosis". Based on the "Ecological Engineering" paradigm, this protocol translates the mechanistic discovery of the "Hypotaurine Void" and "Nitric Oxide Collapse" into a specific, actionable daily intervention. It treats the oral cavity not as a surface to be sterilized, but as a Dual-Function Bio-Reactor that must be managed to sustain two critical physiological outputs: Cardiovascular Defense: The production of Nitric Oxide (NO) via nitrate-reducing commensals (Veillonella) to regulate nocturnal blood pressure. Neurological Defense: The synthesis of Hypotaurine via Streptococcus species to protect the Blood-Brain Barrier (BBB), combined with the inhibition of P. gingivalis Peptidylarginine Deiminase (PAD) to prevent autoimmune citrullination. Operational Methodology The protocol defines a three-phase regimen: Phase A (Substrate Loading): Precise dietary inputs (Inorganic Nitrates, Taurine Precursors, Bio-active Flavonoids) to fuel protective flora. Phase B (Bio-Reactor Maintenance): Hygienic modifications, specifically the contraindication of antiseptic mouthwashes (Chlorhexidine) and the implementation of mechanical biofilm disruption. Phase C (Synergistic Formulation): A unified nutritional formulation ("The Neuro-Vascular Stew") designed to activate all protective pathways simultaneously during the sleep cycle.
