This monograph presents the Universal Resonance Model (URM), a systems-dynamic framework for understanding disease progression as transitions between regulatory states rather than isolated pathway dysfunction. URM integrates deterministic structure, stochastic variability, nonlinear feedback loops, and cross-system resonance to explain delayed but durable clinical effects, loss of resilience, and phase-dependent intervention windows. The work consolidates the full theoretical foundation of URM across immunology, autoimmunity, and clinical disease dynamics, including formal definitions, mathematical constructs, and conceptual unification previously introduced across the RA/Chaos-Theory and Autoimmune Resonance series. This version prioritizes conceptual coherence and mathematical correctness; equation formatting will be refined in subsequent editions.
