The emergence of quantum computing poses an existential threat to current public-key cryptographic infrastructure. We present AEGIS, an autonomous nine-layer post-quantum cyber-defense system designed to operate without human intervention. AEGIS implements the three NIST post-quantum standards (FIPS 203, 204, and 205), integrates a cryptographically chained Digital Twin with sub-100ms synchronization, applies Adaptive Moving Target Defense across ports, routes, tokens, and system fingerprint, and incorporates collective intelligence sharing across installations. Empirical evaluation demonstrates: 611 unit tests passing at 100%, 941 of 1,000 red-team scenarios neutralized, zero security breaches across 3,062 real-world incidents, and a mean response latency of 20.41ms.
