Based on the topological axiom system of the Yuanji Field, this paper constructs a three-dimensional orthogonal vortex coherent superposition topological model of protons, taking the homogeneous and isotropic continuous linear elastic transverse wave field (Yuanji Field) whose inherent extensionality naturally constitutes three-dimensional Euclidean geometric space as the only physical ontology. Through strict field deformation energy integration, this paper derives the analytical expression of the proton-electron rest mass ratio. The relative error between the theoretical value and the 2018 CODATA international recommended experimental value is only about 0.03%, which mainly comes from the first-order perturbation approximation. No adjustable parameters fitted to experiments are introduced in the derivation process, showing excellent agreement between the two. Based on this model, this paper systematically and self-consistently explains all core physical properties of protons, including spin origin, charge attribute, ultra-long lifetime, anomalous magnetic moment, charge radius, and internal field fluctuations. It provides a new explanatory paradigm for long-standing difficult problems such as the proton spin crisis and proton radius puzzle under the Standard Model framework from the topological ontology level, and provides a new continuous field theoretical perspective for hadron structure and strong interaction research.
