The global healthcare challenge of chronic multimorbidity requires a paradigm shift from fragmented, organ-specific interventions to an integrated systems-engineering approach. This manuscript presents the Systemic Unit Protocol (SUP), a Phase 5 conceptual framework designed to orchestrate complex therapeutic strategies through the use of Bio-Digital Twin (BDT) technology. Unlike conventional protocols, the SUP conceptualizes the human body as a dynamic network of interconnected systems. At its computational core, the protocol introduces the Systemic Alignment Metric (SAM), a proprietary multidimensional index that mathematically calculates the distance between an individual's "Genomic Baseline" (the theoretical state of optimal health or Prakriti) and their current "Phenotypic dysregulation" (Vikriti). By utilizing differential equations, the SUP enables the simulation of systemic responses to various inputs (botanical compounds, chronobiological adjustments, and dietary vectors) before clinical application. The operational logic of the SUP is governed by a Tri-Phasic Functional Hierarchy: Phase I (Srotas): Restoration of biological barrier integrity (intestinal and vascular) to minimize systemic low-grade inflammation. Phase II (Agni): Optimization of mitochondrial bioenergetics and metabolic intelligence through targeted molecular triggers. Phase III (Ojas): Stabilization of neuro-endocrine resilience and homeostatic buffering capacity.
