Mathematical modeling is a potent tool for determining and assessing reasonable developmental hypotheses. Here, we present a protocol to investigate how variations in chemotactic source distribution influence the formation of bilateral olfactory cell rosettes during zebrafish development. We describe steps for setting up parameters and modifying and testing the different chemotaxis forces. We provide instructions to install and run the code and visualize the results from the GitHub repository. For complete details on the use and execution of this protocol, please refer to Zilliox et al. 1 • Guidance on implementing and configuring an agent-based model to study morphogenesis • Instructions to calibrate parameters and run the simulation using a marimo interface • Steps to test different chemotaxis properties driving olfactory placode morphogenesis • Procedures for representing cell positions in absence of chemotaxis Publisher’s note: Undertaking any experimental protocol requires adherence to local institutional guidelines for laboratory safety and ethics.
