We present a unified metric–affine framework in which the affine connection is elevated from an auxiliary geometric structureto a physical substrate supporting coherent organization. In this setting, non-metricity acts as an order parameter defining a phaseof spacetime, within which a scalar phase field dynamically locks to the affine sector, giving rise to an emergent notion of time.Localized finite-energy configurations of this coherent substrate form topological excitations whose energy defines particle masses. The resulting spectrum exhibits a structured hierarchy, characterized by a dominant quartic scaling in the lepton sector, distinctlocalization regimes in the quark sector, and a near-resonant structure in the neutrino sector associated with large mixing. Flavormixing is interpreted as a geometric misalignment between localization and interaction structures, providing a unified origin forboth CKM and PMNSmatrices. Gauge interactions emerge directly from the affine connection, with its trace components actingas effective gauge fields and their chiral structure determined by the orientation of the coherent background. At the cosmologicallevel, the theory predicts a transition from a pre-geometric phase to a coherent spacetime branch below a critical expansion scale. In this picture, the emergence of time, particle states, and large-scale structure are governed by the same dynamical mechanism. The framework provides a reconstructible and testable structure in which mass hierarchy, flavor mixing, gauge interactions, andcosmological evolution arise as different regimes of a single coherent metric–affine system.
