BioEngine v2 is a deterministic, multi-scale biophysical simulator that modelsthe coupled dynamics of a single eukaryotic cell across four hierarchical levels:genomic parameter modulation (M1), biochemical ODE dynamics (M2), structuralmechanical deformation (M3), and organelle spatial geometry (M4). The scientific problem addressed is the integration of causal links between geneexpression, metabolic state, nuclear mechanics, and organelle distribution — fourdomains measured separately in experimental biology but physiologically inseparablein living cells. The approach is a coupled parameter-bus architecture: a shared data structure(GenomicParameterBus) carries scalar modifiers derived from genomic or biochemicalinputs, which propagate through M2→M3→M4 in sequence, with an explicit mechano-biochemical feedback loop (YAP/TAZ, M3→M2). All outputs are expressed inphysically meaningful units (Pa, nM, μm, J), anchored to calibrated literaturevalues.
