Rice production is highly affected by disease outbreaks, particularly in Asian agricultural systems, resulting in major yield losses and excessive pesticide usage. This study proposes a digital twin framework for paddy cultivation that integrates predictive disease modelling with real-time crop phenology simulation to support proactive disease management. The framework utilizes historical phenological records, IoT-based microclimatic sensor data, irrigation information, and field management records collected from 150 hectares of paddy fields in Maharashtra, India. A Spatio-Temporal Graph Neural Network (ST-GNN), integrating Graph Convolutional Networks (GCNs) and Long Short-Term Memory (LSTM) networks, is employed to model spatial disease propagation and temporal crop dynamics for predicting blast, brown planthopper, and bacterial leaf blight outbreaks up to 14 days in advance. Experimental results demonstrate 87.3% prediction accuracy, 23.7% reduction in pesticide usage, and 31.2% reduction in crop losses, while outperforming traditional Random Forest and SVM models in F1-score performance. The proposed framework enables real-time decision support for sustainable precision agriculture and optimized resource management.
