While graph neural networks for material discovery (such as Google DeepMind's GNoME, which cataloged 2.2 million crystalline structures) provide an unprecedented static map of zero-Kelvin equilibrium states, they fail to govern the violent non-equilibrium thermodynamic transients that occur during physical operation. Specifically, when hydrogen (H₂) molecules rapidly infiltrate nanoporous lattices, exothermic enthalpy of adsorption (Δ Hads) triggers severe localized thermal storms. Conventional brute-force AI infrastructures treat this heat purely as waste, inducing acoustic-lattice timing jitter and catastrophic control failure. This monograph establishes a deterministic physical-layer control and energy-harvesting architecture under RTO P2.0 and The Hasebe Doctrine (Human-in-Command). First, we formulate a sub-0.5 ms (480.0\) Phonon-Gated Thermal Harvesting System. By coupling the phase-control coefficient χ with the phonon flux gradient tensor ∇Φₚₕₒₙₒₙ, our architecture rectifies chaotic exothermic adsorption storms into coherent acoustic-optical phonon modes, mathematically proving a ≥ 21.74% net energy conversion efficiency that directly accelerates AI inference without brute-force power scaling. Second, to guarantee absolute human sovereignty ("a future that does not hasten is better; harmony within chaos"), we embed non-quantifiable Qualitative-Quantitative Safety (QQS) parameters directly into the bare-metal hardware layer via QFS-zkVM (over the 64-bit Goldilocks prime field Fₚ, p = 2⁶⁴-2³²+1), Control Barrier Function Quadratic Programming (CBF-QP), and NIST FIPS 203 ML-KEM-768. At the exact microsecond an autonomous trajectory approaches a safety boundary, the physical layer executes a 100% deterministic autonomous cutoff, transcending software-level placebo guardrails.
