We study the transverse momentum (<a:math xmlns:a="http://www.w3.org/1998/Math/MathML" display="inline"><a:msub><a:mi>q</a:mi><a:mi>T</a:mi></a:msub></a:math>) spectrum of the Higgs boson produced via the annihilation of massive quarks (<c:math xmlns:c="http://www.w3.org/1998/Math/MathML" display="inline"><c:mrow><c:mi>s</c:mi></c:mrow></c:math>, <e:math xmlns:e="http://www.w3.org/1998/Math/MathML" display="inline"><e:mrow><e:mi>c</e:mi></e:mrow></e:math>, <g:math xmlns:g="http://www.w3.org/1998/Math/MathML" display="inline"><g:mrow><g:mi>b</g:mi></g:mrow></g:math>) in proton-proton collisions. Using soft-collinear effective theory (SCET) and working in the five-flavor scheme, we provide predictions at three-loop order in resummed perturbation theory (<i:math xmlns:i="http://www.w3.org/1998/Math/MathML" display="inline"><i:mrow><i:msup><i:mrow><i:mi mathvariant="normal">N</i:mi></i:mrow><i:mrow><i:mn>3</i:mn></i:mrow></i:msup><i:mi mathvariant="normal">L</i:mi><i:msup><i:mrow><i:mi mathvariant="normal">L</i:mi></i:mrow><i:mrow><i:mo>′</i:mo></i:mrow></i:msup></i:mrow></i:math>). We match the resummed calculation to full fixed-order results at next-to-next-to-leading order (NNLO), and introduce a decorrelation method to enable a consistent matching to an approximate <n:math xmlns:n="http://www.w3.org/1998/Math/MathML" display="inline"><n:msup><n:mi mathvariant="normal">N</n:mi><n:mn>3</n:mn></n:msup><n:mi>LO</n:mi></n:math> (<q:math xmlns:q="http://www.w3.org/1998/Math/MathML" display="inline"><q:msup><q:mi>aN</q:mi><q:mn>3</q:mn></q:msup><q:mi>LO</q:mi></q:math>) result. Since the <s:math xmlns:s="http://www.w3.org/1998/Math/MathML" display="inline"><s:mi>b</s:mi></s:math>-quark initiated process exhibits large nonsingular corrections, it requires special care in the matching procedure and estimation of associated theoretical uncertainties, which we discuss in detail. Our results constitute the most accurate predictions to date for these processes in the small <u:math xmlns:u="http://www.w3.org/1998/Math/MathML" display="inline"><u:msub><u:mi>q</u:mi><u:mi>T</u:mi></u:msub></u:math> region and could be used to improve the determination of Higgs Yukawa couplings from the shape of the measured Higgs <w:math xmlns:w="http://www.w3.org/1998/Math/MathML" display="inline"><w:msub><w:mi>q</w:mi><w:mi>T</w:mi></w:msub></w:math> spectrum.
