Protein phase separation organizes cellular processes, while post-translational modifications (PTMs) regulate protein function and condensate formation. Here, we present a protocol to investigate PTM-dependent phase separation using YTHDF1 O -GlcNAcylation as a model. We describe how to identify and validate candidate PTM sites, generate site-directed mutants, enzymatically modify recombinant proteins, and compare matched modification states. We then detail procedures for evaluating phase separation in cells and in vitro and analyzing condensate formation in tumor tissues to define PTM-dependent changes.
