This paper presents a novel cryptanalytic and operational hypothesis for the Voynich Manuscript (Beinecke MS 408). Departing from traditional natural-language decryption attempts, we model the text as a deterministic procedural state-machine script—a 15th-century laboratory control manual for multi-stage distillation and spagyric extraction (Balneum Mariae and continuous reflux). Under this framework, EVA tokens are decoded not as phonetic syllables, but as 4-part modular execution vectors encoding apparatus manipulation (Gallows), thermal gradients (Vowels), reflux trajectories (Benches), and loop boundaries (Suffixes). We demonstrate how this mechanical model naturally resolves core statistical anomalies of the manuscript, including its abnormally low character entropy and rigid token repetition. Furthermore, we provide a sequential execution simulation of Folio 1r, demonstrating how the protocol maps directly to the classical three-stage Magnum Opus of the plant realm (Nigredo, Albedo, and Rubedo) to produce the Vegetable Philosopher's Stone.
