Conventional chemistry is extraordinarily good at describing what atoms and molecules do. It predicts reaction outcomes, bond lengths, equilibrium constants, and thermodynamic favorability with impressive precision. What it rarely does is explain why any of it happens at the level of the actual physical mechanism, the field-level cause underneath the equations. Orbital theory gives us mathematical descriptions of electron probability distributions, but it does not tell us what an electron actually is or why it organizes the way it does. Thermodynamics gives us the rules of energy accounting but largely treats heat and entropy as macroscopic concepts disconnected from the underlying field reality. The Unified Substrate Theory (UST) and its biological extension, Field-Structured Biology (FSB), offer a different starting point: the substrate. In UST, the universe is a continuous electromagnetic medium, and everything we call matter, atoms, molecules, bonds, is a structured pattern in that medium. From that foundation, all chemical phenomena fall out naturally. Bonding is electromagnetic geometry, two field patterns finding a lower-tension shared configuration. Reaction dynamics is field-guided energy routing, the substrate transitioning between stable topological configurations along gradient paths. Thermodynamics is the energy accounting of those transitions, where heat is incoherent EM agitation, entropy is coherence entropy, and free energy is net field drive. This paper walks through all three domains and shows how they unify into a single, coherent picture. Chemistry is not a collection of isolated rules. It is a single substrate doing different things at different scales, and once you see that, the whole thing clicks into place. This work is part of a larger collection of UST documents.
