This work reports the draft genome sequence of the fermented food probiotic Bacillus subtilis strain S2, which has antibacterial activity against Vibrio harveyi, Staphylococcus aureus, Listeria monocytogenes, and Streptococcus mutans. From the de novo assembly, a chromosome with 4,438 open reading frames and an approximate size of 4,208,679 bp was obtained. Phylogenetically, B. subtilis S2 and B. subtilis SRCM103571 are closely related. The organism is known to produce two bacteriocins (uniqueness), Sublancin and Subtilosin A, according to investigations done with the use of antiSMASH and BAGEL-4 tools and whole genome sequencing (WGS) analysis. Subsequent analysis showed that this organism's genome, with only one complete copy and eight incomplete copies, contains the fewest rRNA operons of the ten genomes examined.
